Core changes seem likely to spell trouble.

How large is the site? It sounds like you have already spent quite some time on it and there isn't an end in sight. Maybe you should create a brand new empty site, and mindlessly, copy/paste content from one to the other. It might be something you could get a temp in to do. Maybe, once practiced, a temp could copy a page in ten minutes, probably less. That's 6/hour. So in a week that's 250+ pages.

At least, at the end, you would know where you stood. This may be a problem that it's just not worth throwing technology at.

 If there have been changes made to core code you might struggle to ever get back onto an upgrade path that works.  It's for this very reason that core code changes are not advised (I realise you're trying to fix the problems and didn't cause them).  

In this case, carefully checking back through the upgrade logs is what will have to happen to see if you can pinpoint the part that won't upgrade - whether it be a change to the database code or something in the site code itself.

Stephen, please be aware, that early versions require extra actions like editing web.config manually.

We are going to try the copy/paste to a new install of 7.1. I haven't found any posts on install on a Windows 8 machine. Does anyone know if there are any differences in the permissions given during the install or is it the same as for Windows 7?

installing DNN on Windows 8 should be similar to Windows 7.
