Not trying to make things bad, but from what I've read, the spiders do not like anything "hidden" behind scripts.  For example, you might have a page within your sitemap which has index, follow metatags, but it will not follow or any of the links in your google/yahoo/other advertising.  Why? Because they are behind scripts.

 

Why is this bad news?  Because most skins for DNN rely upon scripting for the top menus.  The spiders are not following these links either.... Ouch!

This is actually not an issue with the links module but rather a core control that is used by the links module. It only affects links that are going to a file within the site and links that use the tracking option. This triggers the use of a "File Ticket" and generates a URL that is not SEO friendly. I will log the issue into Gemini.
