All of the various templating files are in the DesktopModules/Repository/Templates/ folder. There are like 8 of them, and the one you would want to change is the one you are using for your Repository. Check in the settings if you aren't sure what template you are using.

I am using the "Directory' skin. I had changed the template.xml to allow for the link to open in a new window using the above and it worked perfectly.

I then changed the template.xml back to open in the same window and no matter what I seem to do it continues to open in a new window.

I've installed the lastest 3.1.10 and the download setting of the template.xml is;

 <Object>
  <Token>[DOWNLOAD]</Token>
  <Settings>
   <Setting>
    <Name>CssClass</Name>
    <Value>normal</Value>
   </Setting>
  </Settings>
 </Object>

Any idea as to why it continues to open a new window?
