I also found that if I have a feedback module on a page with the FnL, then the color comes back to the header and footer.

Thanks for the help!

Any thoughts on why having a feedback module on the same page as the FnL module fixes my problem?  I need to be able to have it fixed without the feedback module on the page.

most likely, the second module adds its own module.css, overwriting css rules from FnL module.css

you should use the Developer Toolbar of your browser. In IE11:
- browse the page
- press F12
- Switch to "DOM Explorer" tab
- click "Select Element" icon (Ctrl-B)
- Click the element on your DNN page that is displayed correctly
- on the right hand side, select "calculated"
- expand the node of the property to inspect, to see the settings applied including file names.
- add proper CSS statement to your skin.css or portal.css file
