I think i've settled on a solution from http://www.on2.com/

They have a conversion engine that uses a control to convert the following to FLV.
  • Windows Media Video (.wmv, .asf)
  • QuickTime (.mov)
  • AVI
  • MPEG-1, -2, -4
  • DV (in AVI containers only)
  • .3gpp (mobile phones)
The control runs on the users machine so no server cycles are used. It's all web based. The user browses for an avi or wmv etc and converts the file directly in the browser window, then add meta data such as name, and details about the video. Once complete the user has a list of flash videos to watch. More info about the publisher: http://www.on2.com/developer/on2publisher/

This does run on windows and or linux servers. Now I need to get my webhost to support the engine and figure out a way to integrate it with DotNetNuke. If I do I'll provide the module free.
