FCKeditor uses URLControl for linking with files. First of all, I'm not able to see the options: Track, Log and New Window, in the URLControl panel.

Anyway, my client wants to track the number of times that different files of the site have been clicked (downloaded), but he wants to track it using the IIS Log files(and a commercial program to obtain tables and graphs). URLControl uses LinkClick.aspx, and it encrypts the actual names of the files so it's impossible to use the IIS Log to track clicked files. Is there any option to avoid that encryption?... other possibilities?...

This is the way DNN handles links to make them more secure. But you can always make DNN work for you. Just create your links by writing them: i.e. /portals/0/myfolder/myfile.doc

FCKEditor allows you to write the links in a custom way.
