In a normal DNN install the DNN site will reside in something like www.mydomain.com/dnn

 The site logo (usually appearing in the top left hand corner of each page in the DNN install) links by default to www.mydomain.com/dnn

How can I configure it so that the logo links instead to www.mydomain.com?

I have looked into site settings but could not see any possible way to do this. If it is not possible is the best thing to do to remove the [LOGO] declaration from the skin and replace it with the image location and and <a> tag that points to www.mydomain.com?

Yes, the best thing to do then is to put it in the skin and have it link to your domain then. Just remember to reference it by the full url so it works in child pages.
