Maybe a very stupid question, but I have downloaded the DNN 4.4.1 source and I cannot locate the HtmlModule.ascx.vb file. Where can I find this file? I am using VS2005 version. The documentation says it is in the desktop modules folder, but I do not see it. I also do not see HTML module as a project download.

HtmlModule.ascx.vb is part of HTML module. Source of the module can be downloaded from the module project's download page. Please be aware, that the current version of Text/HTML module is a DNN3 module, that needs DNN3, VS2003 and ASP.Net 1.1 or you need to migrate the module to DNN 4.
