try restarting your application. do you know how to do that remotely? if not, just rename the web.config to something else, then rename it back.

Are you trying to run the site as both a virtual and the root at the same time? If so, I think that is your problem. Both applications are conflicting with each other because they are both setup with the same namespace by default. rename both of your web.config's then rename the one that is at the same location that you have the domain correctly mapped to back to web.config. Then try the site.
