Did you set the .NET App version for the new subdomain to the 2x version of ASP.NET?  That's what it sounds like to me.

Any time you add a new subdomain that will be a DNN 4x portal, you'll need to set the .NET version.

Set or reset the .Net application every time you change a path, change a root folder name or add or redirect a domain. This applies even if the control panel indicates it is the right version.
