I am new to dotnetnuke. I want to know how to customise it according to my needs. I want to develop an application. How can I create new controls in existing website.

If you want to change the look and feel of the site you will need to work with building skins and containers.  If you want to look at building new modules (functionality) you will want to start with some of the module development guides.

I recommend starting with the DotnetNuke documentation then starting to look at various tutorials out there on skin and module development.  Michael Washington has some good articles on his site about module development http://dotnetnuke.adefwebserver.com
