We in the DNN tables are the site skins choices being stored.  I looked in the Portals table, but the skin that the portal is using is not stored there.

Yes, and no.  It stores the skins names but not what portal it is attached to.  If DNN is running three portals shouldn't each portal have an entry in the table?

You won't have a record in the skins table for a portal until you actually set the skin to something other than "Not Specified"

The Skins table has a PortalID field to identify the portal.

BTW, the Tabs table also has fields for SkinSrc and ContainerSrc if you set the skin or container at the page level.
