did you perform a recursive folder synchronisation in DNN file manager (in Admin menu)?

Yes, both recursive and non recursive. Refreshed, cleared cache, restartet application, restartet IIS, checked and reset IIS etc..

do you have folder or file names containing special characters, including apostrophes?

None what so ever. All standard folders from the system except one folder I created called "Upload".

Anyhow, it worked before I upgraded.

Yes  I did the recursive synch, and there are no folders with weird characters, it all worked before the upgrade. It will only see the first 3 folders, I see folders 1, 2, and blog. I deleted the cache folder, next folder, and it didn't continue beyond the 1, 2, and blog folder. Then I deleted the blog folder, because I thought a file might be in there that has weird characters. When I did the synch it only showed folders 1 and 2. I just don't understand it, all the files/folders below the folders in question showed up prior to the upgrade.

Anybody got a clue on this?

I found some identical id's in the xml files for the smiley gallery but that only solved some of the errors I got.

Here is what the filemanager throws :

FYI I replaced portalname and url in the log here.

I reinstalled forum, gallery, updated all modules, updated latest .net 2.0 components etc. Still the same error where the filemanager can only see the first 3 folders and my users can't upload to the forum because the forum can also just see the first 3 folders to which the users does not have access.

Help would be greatly apreciated.
