I had the same problem and seemed to have fixed it by:

1. Clicking the "Show custom editor options" at the bottom of any of the FCKEditors.

2. Expand the 'Other Editor Options"  node

3. Under the "Image Folder" select Your  desired image folder.  I selected "Root".

4. Apply the settings and close the dialog.

This worked for me and I hope it works for all those who come accross this same issue.  Good Luck

 Cheers matey!  This worked.  I applied it to the whole portal rather than just the instance or module.

It did not work immediately.  I had to exit the instance I was in and then re-enter it for the settings to be applied but it works now.
