I need to add a module to all pages in an entire sub-section of the site, e.g. to every page that is under a particular parent.  I can only see how to add page by page or to the entire site -- is there anyway to add to a specified segment of the site like this without having to go page by page?

Your are correct that you cannot publish to certain pages but not others. Your only options are those you have mentioned above. Note that if the section is greater than half of you site, you are best off to add it to all pages and then delete from individual pages. You could also Copy an existing page when adding new pages in the future.
