go to scheduler in host menu, select the job that causes the issue (usually search indexer) for editing, and increase the repeat time.

I'm having the same exact problem and I don't think the scheduler is the issue.  When anyone clicks the Go To Help Desk menu...I get the timeout problem.

check out the database, maybe the transaction log is flooding.
