I would say another thing you might need to consider is database performance with that many instances.  I don't have experience with the repository module specifically but I know that some other modules when you have hundreds of implementations can slow down a bit due to indexing and other performance items.

Speaking of performance, you might want to look at using an actual SQL server install instead of the Express version.

We got back to the drawing board and modified our information architecture. Now we have less than 10 repository modules per child portal each with 7-8 attributes (each attribute having 5-10 values). Previously we were not using attributes facility (now i wonder why). As of the database server, we are already on the safe side by using SQL server.
