I'm running a DotNetNuke site in the default website of the web server and have created a seperate website for SQL Server 2005's reporting services but the Reporting Services website is looking to the default website's web.config instead of it's own two sub websites. How do I get around that?

If you run a 2nd or additional DNN instance, you have to set it up in IIS configuration as a new web site, using a specific IP or host header, so the domain gets routed correctly when being called by the web browser.  You have to route the domain address correctly in you DNS (domain name server).
