If I delete a file in file manager it is still showing up in the drop down box when I create a link.

 

How can I make that go away as well as the file.

I did verify that the file itself is being deleted.

The Links module is a one-way link and isn't notified about a link's validity. You'll have to delete the link from the Links module instance to remove it.

I think the problem described does not concern existing links, but the dropdown listbox that shows available files when you want to create a new one.
I've had the same problem with new files : adding new files to a directory wouldn't show up in the dropdown, until I went to the "Files" section (common tasks, upper right), went in the folder, and clicked the link "Synchronize database and filesystem" at the bottom of the page.

I think the issue is removing files.  The phrase "Synchronize Database and File System" is a bit misleading. 

I have added files via Windows networking and then did a resynch to add them to the DNN file manager (files table, records).

However, when you delete a file from the folder via Windows networking, the file is gone.  The File Manager doesn't display it, but the pull-downs in all the modules still list the file as being there.  This is because the record still exists in the files table. 

I wanted to figure out how the delete function works on the DNN file manager and found that if you delete the file from the DNN file manger, it then successfully deletes the file . . AND . .it deletes the record from the files table. 

So to be honest the link should be titled "Add new files to Database records" . . . because it doesn't perform a true synchronization of the what the true file system is reflecting.

This is a known (and corrected) issue with the File Manager. Currently (in 3.2.x), the File Manager displays its file list based on the file system. The URL control uses the database. This is why there's an inconsistency. Anytime you add/remove files in the file system, you'll need to re-sync. This has been fixed in 3.3/4.1, however.
