I know that to modify the CSS file to resize the different pane's size, however, it will affect the whole skin's configuration but not the single page,  can I contol each page of the web with different pane size configuration.Thanks.

You can apply a different skin to each page, so you should get the flexibility you require. Just don't create too many different page structures otherwise you will find it difficult to manage, and the users will find it difficult to navigate.

Thanks very much for your help, are there any other method to achieve the different layout at different page with the same theme?

I really want to know how can I have 3 panes on first page and 2 panes on second page.  How can I use 2 different skin theme at the same site.  Can somebody help, thanks.

Yes you can.  What you would do is set the "most used" skin as the default, then on the page you want to have a different look, simple click settings and select the alternate skin.
