I have added a toolbarset in the fckconfig.js file. This toolbar shows up for all fckeditor instances in my DotNetNuke installation, except for the the one in the forums. In the forums I just have the standard four toolbarsets. Does the forums use its own fckconfig, or does it use the site settings?

make sure, toolbars have not been changed for forums module, using the Advanced Editor Settings beneath the editor on your site.

I have created a custom toolbarset in my fckconfig.js, but I can't figure out how to get the site to use it. Where do I set the toolbarset that I want it to use?

The Forum only calls the FCKEditor Provider.  We are not firm with the code. Please ask it in the FCK Editor Forum!  And read first posts before asking.  i thik it is aswered bellow.
