Following advices found in this forum, I have made some changes to the fckconfig.js so that for ex the "target" and "advanced" tabs don't show up when you add a link but even after restarting the server the changes are not applied...

What am I doing wrong ?

Make sure to modify the correct file, by default located at /providers/htmlEditorProviders/fck/custom/fckconfig.js.
