Yes I have a backup. But same results everytime I try the upgrade.

Chris, you said that "If you simply copied and pasted the contents of the Upgrade package over your already existing files nothing should have been deleted". The upgrade contents has almost the same content as the existing site including a desktopmodules directory. When I overwrite the site with the contents of the upgrade package the desktop modules folder in the upgrade package overwrites the desktop modules folder in the current site. How could it not do that if I copy and paste the contents into the existing site?
