I've created a few Custom Profile Properties, and they work well especially in regards to some Token Replace issues I needed to accomplish.

So where are these actually kept in the database? I need to report out some of this information or possibly perform a merge but I can't seem to locate these custom fields in the database...

In particular, you are going to be interested in the UserProfile table (where the actual values are stored for each user and property).  Take note to the PropertyDefinitionID and then see how that links to the ProfilePropertyDefinition table.  You'll need to either hard-code the profilepropertydefinitionid in your reporting, or use a more creative (read query) way to get it on the fly.
