Is there a way for dnn 04.09 to only search in the content pane and to ignore the right pane and top pane which I use for navigation and quick links?

no, unfortunately search is not aware, in which pane a module resides.

So how do I avoid the search not picking up the top pane and right pane? There has to be something? A 3rd party?

Can search avoid certain HTML/Text titles. For example the top pane has a html/text page that is the title "Top Menu" and the right pane has a title of "Quicklinks" can I search based on that or not that?

you might install free USearchModules by EckTwo and exclude modules installed on the right and left from the search index.
