When I go to Admin > Skins in the navigation I am taken to a place where all of my containers and skins are located.

There are a lot of containers that I no longer want there. Is there any way of deleting these directly through the site or do I need to do it some backdoor method. I hope this is a simple question... I am new to DNN and don't quite know where to look or how to delete these containers. There are about 9 in total I no longer want visable on the page.

Thanks in advance for any assistance.

Go to your Admin->skin page.  On the right side, use the pull-down to select the container you want to delete.  If the container is used somewhere on the site, there will be a message that says "This set of containers cannot be deleted because it is being used".  If the container is not being used on the site, you will see the option at the bottom of the page that says "Delete this skin package"  That is a bad choice of words but as long as you have the container selected at the top and no skin selected, you will be deleting the container.

It still won't let me delete it. There is nothing to prompt me to delete it. It says its currently in use but it isn't. Any other suggestions?

I have never tried this but you might want to go to Admin-->Recycle Bin and empty the recycle bin. Do this if you are sure you don't need anything there.  Maybe some of the containers were used on pages that have been deleted?  It is worth a try.
