I am trying to set up a second DNN website /portal
Name Servers are pointed correctly
Windows Server 2008
IIS 7 bindings :  www.site1.com 
                        www.site2.com

DNN ver 4.9
              second portal has www.site2.com for alias

Site1 works Site2 does not.
Can figure what configeration I am missing

Site1.com and Site2.com both point to the same Web Application in IIS (which is your DNN site) correct?

You have created a new portal and have added Site2.com to the portal Alias of the new portal only?

That should be all that needs to be done.

Yeah, I hate the "Doesn't work" error that comes up when a site doesn't work, don't you?

If you are not getting an error from DNN then check your DNS. You might want to check that incorrect DNS info for site 2 is NOT cached either on your own machine or local DNS
