Jared, I am seeing a similar problem.
In particular, I'm trying to install the Minimalist skin from Evan O'Neill (the current best-seller on Snowcovered) named 'Minimalist-Ocean-Styles.zip'. I've used this skin for a couple of years on many DNN 4 sites without problem.
I have read through all the advice in this thread. I have updated the .zip file so the contained files have the proper case ("Skins.zip" and "Containers.zip").
When I try to upload this skin, I first get the message:
| This package does not have a manifest. Old Skins and Containers do not contain manifests. If this is a legacy Skin or Container Package please check the check box below and reupload the package. |

So my first question is "Where is the 'Both' (or 'Skin and Container') choice?" since DNN 4 skin packages typically have both skins and containers in one package.
If I select "Skin and click Next, I get the message:

Could not find a part of the path 'C:\Inetpub\vhosts\LearnDNN.com\httpdocs\Portals\_default\Temp\neppccpn\.dnn'.

After going around in this circle a couple of times, I realized that you have to reupload the same file again on this second page, select 'Skin' and then 'Next'. Then the skin installed. It would be better to require that the user choose a file before pressing "Next" instead of progressing with no file selected.
Also, after installing and using the skin, I'm finding that a Text module added to the ContentPane (between the LeftPane and RightPane) no longer stretches to fill the page horizontally as it would in DNN 4. I suspect this is something that could be tweaked in the skin's CSS, but I would expect this to work "out of the box".
