I think the post above give a pretty good idea of how to do this.  With jQuery integrated into DNN now, you can do this even easier with a couple lines of code (max).  The exact method and code will be determined by your skin and your comfort level with each of the options.

 I know this is late, but you don't need a separate module for this, just add this to the embed script:

 

<param name="wmode" value="transparent" />

 

this works in text/html module as well as in skins.

This is included as a fix in the upcoming release of the Media Module.
