By far WAP in my opinion is the wya to go, I use it for all modules, I can build inside or outside of DotNetnuke without an issue.

I use this method to put WSP modules in source control:

Using Source Control with DotNetNuke

Basically even though the modules are running inside DotNetNuke, only the source code for the module is in source control not the entire DotNetNUke site. This is also how the Survey module is stored in source control. Also these projects use that method:

 

The WAP method will also work. I just want to point out that you don't have to ever check in the entire DNN website to source control which I think we can all agree is not recommended.

Use or not Use wap,

for release the project, write a bat script like Copy_DeskModules_to_Temp.bat, the file content:

@echo off

xcopy E:\projcet\DesktopModules\*.*ascx E:\doc\DesktopModules\*.* /s /y
xcopy E:\projcet\DesktopModules\*.*resx E:\doc\DesktopModules\*.* /s /y

exit

Lately I've been using a modified version of the Code Endeavors Template, it's pretty amazing and will package up a Install and Source zip automagically after the project compiles, auto versions based on the date, and you can even add custom tasks into the build script.

In my opinion it should be the official starter kit or at least part of it...
