I have a DNN 4.09.01 instance running on IIS6 with multiple portals.  Is it possible to setup each portal to have it's own application pool within IIS?  If so, can you point me to some documentation on how this is done?

If this is not possible, is recommended to setup a separate DNN instance for each site needing to have it's own pool?

It is possible, you will need to create a seperate application (either virtual directory or website) in IIS to do this though. Setup the application pool for each application to be it's own. For the path of each application point to the same folder on the file system.
