Once the module is installed and added to a page, can the default upload location be changed....this is in regards to uploading a document into the module, I browse to the file I want to upload, but my only store locations are Root, Cache/ and Templates/...is there a way to create a new folder manually and add that to the list to upload documents too?

You can download the Documents Module Administrators Guide  here.  Chapter 5 has a section about organizing documents using folders.
