I had this issue after creating a new skin for MinimalExtropy. I was so stumped since it was working fine in Firefox, and even the normal html file was working fine in IE, just not after being parsed and placed in DNN. Copying over the xml file from the original skin fixed the problem right away. Thanks for the help!

Just out of interest is this working in older versions of IE as well when you use margin:0 auto CSS setting?

IE has always been funny when it came to centering divs and the fix for this in older versions was to use a text-align:centre setting on the containing div which would center any of the divs within it in IE. The margin:0 auto would then be used for centering in other browsers, with a text-align:left included so the text would align left again.

Margin auto centering works from IE6 and up if you use an XHTML doctype
