I guess I wasn't fully understanding the depth of the problem, so let me clarify:  you had a number of websites/portals running off a single DNN install.  At some point, you got errors stating the GetPortalAliasByPortalID Stored Procedure was missing.  You went to the SQL Server and found that the entire database had been emptied.

Is this a correct summary of the problem?

No, we have separate DNN hosted websites for our clients. Couple of them are experiencing the reported problem. The sites are down after running for sometime and the error message shown is that GetPortalAliasByPortalID Stored Procedure not found. The database gets emptied. We have gone through IIS and SQL Server Logs and so far have found nothing.

If this were PostgreSQL or MySQL, I'd tell you to turn on the audit logs and then wait for it to happen again.  Unfortunately, I'm not sure how to go about turning on the same thing in SQL Server.  Really, you just want to view the transaction log, but I don't know how to go through the transaction log the way you need to.
