I have a unique problem, which I have narrowed down to a querystring issue in the URL. A separate 3rd party service will be redirecting users to a page on my DNN site and will be attaching multiple querystring variable/values to the URL.

The issue is that one of the variables is called "mid" which I believe may be conflicting with a hidden moduleID variable the DNN engine uses. If there is a "mid" variable in the URL, none of the ContentPanes populate with content.

Example:

http://www.dotnetnuke.com/Development/Overview/tabid/1214/Default.aspx

http://www.dotnetnuke.com/Development/Overview/tabid/1214/Default.aspx?mid=5

Has anyone seen this issue before? Does anyone know of a workaround?

yes, mid, tabid and portalid are reserved parameters by DNN. you might rewrite URL to replace mid with a different param name, if from a specific referrer.
