We have a current ASP.NET root application with its own web.config file and we want to use DNN in this current application. We installed DNN in a sub directory and made a virtual directory in IIS of this DNN sub directory at DNN/wwebsite. When we browse the DNN web site at http://mydomain/DNN/website/default.aspx we get a web.config error from the root web.config. How do we config the DNN application or the web.config to make sure it pulls the DNN web.config instead of the root web.config file?

Ensure that DNN is also marked as an "Application" in IIS as well.

You are having the same issues that occur when trying to run DNN and Sharepoint.  Remember that each web.config is executed up the tree until it gets to the root website.  To resolve your issue (this took months to find the solution) turns out to be very simple.

In the web.config of your ROOT application add the line below just before the <system.web> tag.

<location path="." inheritInChildApplications="false">
<system.web>

Just finished testing this with:

root app - Sharepoint Web Services 3.0
                        - DotNetNuke v5.1 beta
                        - ScrewTurn Wiki

So mikez, you have DNN and ScrewTurn working within a Sharepoint site? How neat! Is authentication and navigation fairly rough (as I imagine) or smooth? Could you provide a couple paragraph explaination of what you found for other considering this challenge?! Thanks!
