I would guess that the reason that the FileUpload control isn't working is because it is in an UpdatePanel (either one you have placed on the page, or because the control it set to Enable Partial Rendering in DNN).  The FileUpload control cannot work in a partial postback, and any postback which requires it will need to opt out of partial postbacks with the ScriptManager control.

That's what did it Brian. Never thought that Partial Rendering would hurt the application but now it makes sense.

Be aware not to check 'Supports Partial Rendering' option when creating your control definition.

Do yoo use ajax ?

The asp fileupload dont work with ajax.

You must force a postback on the button witch upload the file.
