Why is it that when I add say a HTML/TEXT module the background is white when I just want it to sit ontop of the background?

Hello

Your defalut container having white color backgroud thats why it is showing white.

You can apply different container for every module using module settings

Module Settings--> expand Page Settings- Basic Settings. Here you can find "Module Container: " , apply your desired container or also you can remove container by unselecting Display Container?

What about in the links module case, and instead of a background color the whole way through, I want a background image behind each link, with a mouseover effect that changes the background image. Custom module i presume?
