The problem was that I overwrote instead of delete&upload the new version.

In my most recent case, this problem was caused by failing to clear out the contents of the httpdocs folder before copying in the files from the development server. The solution was to empty the httpdocs folder completely and then copying in the contents of the httpdocs folder again from the backup or the development server or the like. I hope that helps somebody.

Good tip, I would just add that you also have to remove the lines

      <codeSubDirectories>
        <add directoryName="HTML" />
      </codeSubDirectories>

from the web.config file
(if present of course, in my case, I upgraded from dnn 4.8)
