To upgrade a site, from version 5.1.1 to 5.1.2, for example, it can  take a long time to unzip the files locally and then upload all the individual files to the webserver.

Perhaps there should be step-wise updates?  It might take more time when doing major updates, but it will save time for those who prefer to run the most up to date version.

i.e. have a file to upgrade to 5.0 from any version before that.

then have a file to upgrade to 5.1.2 from any 5.0 version

Another option would be to have an "upgrade module" where one can just upload the upgrade zip file to the server and have the  module put an "app_offline.htm" in the root directory while the server unzips the files over the current installation.  (Obviously the user should have a backup of the database and files before doing this).

Would these be possible?

There have been ideas to implement a slipstream installer for initial install and upgrades (it would reduce the number of download packages as well), but this requires a lot of implementation and testing, therefore don't expect this to be happen soon.
