I have noticed that it seems to put all the removed instances into the recycle bin.  If you empty it, and then set Display on All pages, everything goes back to normal.

Thanks for the workaround! I just had a similar issue: we're using "Snapsis" as navigation/menu provider. With this module you can define that parent tabs with children have an additional css class (i.e. to put an arrow-icon to the link). This class does not dissapear after moving all child tabs to recycle bin until I delete them completely. This works in DNN 4.x. Probably same reason here.. I noticed that this issue has "status: closed" in Gemini, but I have same behaviour in 5.5.1 IMHO modules should not be moved to recycle bin by removing the checkbox "display modules on all pages".
