Sorry, wanted to add that this is the first error in the logs. System.Data.SqlClient.SqlException: Cannot find the object 'GetPermission', because it does not exist or you do not have permission.

So in addition to the databaseOwner setting, what about the objectQualifier setting also in that same area in the web.config. Any difference from the old and new files?

That is set to nothing on both instances.

objectQualifier=""

Let me guess, this should be set to the same as databaseOwner?

Nope, if it is empty in both instances you should be fine. That setting makes the DNN tables prepend information onto the front of their names

For example, without objectQualifier the USERS table is simply USERS

WIth an objectQualifier="dnn" the table would be called DNN_USERS

That can also cause the problem you see, about not being able to find the objects in the database.

Ok, the objects in the database that the upgrade can't find don't have a prefix, however there are other objects that have the prefix ASPNET. I found this out by setting objectQualifier to ASPNET and now the upgrade fails because it can't find the stored proc: ASPNET.ASPNET_GetPortalAliasByPortalID Of course it can't, it's prepended and extra ASPNET. I'm really baffled here.
