The install was successful but when browsing to the site I received the following error:

Method not found: 'System.Collections.Generic.Dictionary`2 DotNetNuke.Entities.Tabs.TabController.GetTabsByPortal(Int32)'.

What was changed to cause this error.

My goal is to upgrade to 5.02.03 are there any other gotchas I should look out for.

If I were on 4.9.5 I would probably just try going straight to 5.2.3 to see if things work out. 5.0.1 may have some bugs in the install/upgrade code that have been resolved in 5.2.3. Though I would encourage you to go to 5.3.1 that just released, I do know it fixes some install issues in certain weird hosting/database scenarios

I performed the upgrade to 5.02.03 and received the same error. I am manually performing these upgrades on the physical file locations. Should I be doing these through the DNN host settings page?

I've got a blog post here talking about the upgrade process

Unfortunately I am not positive what is causing your error when upgrading. One thing to check is when you extract the UPGRADE package before you do that, right click on the ZIP file, choose Properties. If you see a button at the bottom of the page that says "unblock" then you need to click on that button, then extract the contents of the file.

I still receive the same error. I think it may be due to the tab module that is being used. Are you aware of any issues when upgrading DNN framework and CISS.Tab module. I have seen some posts about upgrade issues DNN360tabs and wondered if that could be the issue. I so, how do I correct it.
