Just did the upgrade to 5.3.1 from 4.9 - as topic says, the site is throwing alot of errors and basically displaying no content, so figured the modules need to be updated. Go the Host->Module Definitons area and I get the error:

So I figure something was up, do some research and discover I'm not even suppose to still have this menu? Suppose to have an extensions menu, which does not exist on my Host drop down. The update went through without an error, though it did not pause on the upgrade screen to tell me 'Success' it went straight to the home page after the install was complete. I've check the provider SQL log files and there are no errors in any of them, all of the files are blank.
I've seen variations of this reported in many ways, and it seems with no resolution - hopeful someone has a resolution; would really like to get up on a current version.
