Yes, I think that is the root of the problem. Before changing anything else, you said there is an index.htm file that is redirecting. Is it redirecting to mymaindomain.com/site?

Yep.

I have all of my clients DNN installations on hosting providers that won't allow DNN to be installed into root folders on shared server space. They say it's a security issue. So, I came up with a method of redirecting from the root folder to a sub-folder using a simple index.htm.

Personally, I would change hosts. I am not sure why they would say this, but that aside, why are you forced to point 1 domain to the root (where index.htm sites) yet you can point the other domain directly to root/sites? Sticking w/ mymainsite.com for a minute, what do you have for your alias for this site (is it mymainsite.com or mymainsite.com/sites)?

Well, my primary source for hosting is Godaddy (I have ~25 sites there) and a couple on Network Solutions (these are client provided). This particular site is on Network Solutions. Anyway, NS allows me to point domain names managed by them directly to whatever folder I want. Since the original HTML based site on the clients website was residing in the root I needed to use a sub-folder to develop the DNN site without interfering the original site. Now that the original HTML site has been "decomissioned" I just redirect traffic to the DNN installation located in the "/site/" folder with the index.htm file. But, since I don't need the root content anymore I would assume that I can just redirect the registry to point right at the /htdocs/site/ folder (just like the new domain).

And the primary alias is "mymaindoman.com/site" in fact, that's the alias DNN assigned to it when I created it.

I think you may want to consider changing the mymainsite.com to point directly to the sites folder. Before you do this, consider the following:
  • How long is the TTL (time to live) on the domain? Hopefully, it can take effect immediately. 
  • Add the new alias prior to changing (ie. mymainsite.com in addition to the mymainsite.com/site)
  • You may need to re-parse skins (if they are HTML), or change paths if they are ascx.  (post change)
  • You need to check content for paths (images, video, etc.) to make sure they don't have the /site/ as part of the path. 
  • Clear sitemap cache (post change). 
  • Create a new folder within your sites/ folder (where you dnn install sites) also named sites
    • You also need a copy of Default.aspx in there that is generated when child portals are created. (pre change)
    • This will handle all mymainsite.com/sites requests to mymainsite.com for existing links after you make the change.
    • You may want to consider a URLRewriting Rule to direct mymainsite.com/sites to mymainsite.com (post change)
  • Verify default.aspx is set by the host to be picked up as a default page (just like index.htm is now). 
There are a number of reasons to do this, one of which is SEO. I think if you do this first, you should iron this out and then worry about the new portal (which should work find based on my previous instructions, which you have already done so it should go fine as long as you have the alias set to mynewsite.com and not mynewsite.com/sites and the site is pointed directly to the /sites/ folder in IIS). I think this covers everything.
