Which pages aren't working right? If you can upload an image somewhere you can link to it from the forums so we can all take a look at what you are seeing as incorrect. The site, to me, looks fine. But I don't know what it is supposed to look like

the home page is working fine. all the others are wrong. I'll try to host the image on photobucket or something and post a link

I've had success rectifying the issue by unticking 'Display container' in the module settings. I don't know how it ended up being ticked for all modules. How do I untick it for all modules on the page? (yes, every single one)

You can't do it for all the modules on one page. You can do it for all modules on all pages though. Go to the module settings for one module, under page settings, advanced. Set the default and apply to existing (forgot the exact wording) check boxes.
