I am not sure if my problem is DNN related. I have three versions of my website:

http://drmuradthakur.com
http://www.drmuradthakur.com
http://drthakur.com.temp.realssl.com

We started with "http://drthakur.com.temp.realssl.com", but recently registered the other links. It has been a long time since I submitted my sites to Google, but they haven't been indexed yet. Same problem with other DNN sites I manage. Also, I cannot set the preferred domain as "http://drmuradthakur.com" for "http://drthakur.com.temp.realssl.com" on Google webmaster tools. It says "Restricted to root level domains only". Again, I am asking this question here in case this is a DNN related problem and there is something I am doing wrong. Thank you for your help.

I would recommend looking at two tools.

1) Engage: F3 from www.engagesoftware.com for doing a search and replace across your website to make sure your URLs are all linking to the proper domain

2) The URLMaster module from http://www.ifinity.com.au/ so that DNN will handle all your URLs properly with 301 redirects from the wrong URL to the right URL

this is often referred to as "canonical" url's, for which support has been added in 5.6.1 - http://www.dotnetnuke.com/Resources/Blogs/tabid/825/EntryId/2923/DotNetNuke-5-6-1-Beta.aspx
