The DNN method is not really meant for anything but the doctype, I would inject the classes using Javascript before the modernizr JS is executed.
You could write your own or use my Stylehelper skin object for that: http://40f.nl/emtDEL

The doctype.Xml file doest the doc type but what about DNN's HTMLAttributeList  <%= HtmlAttributeList %>?

This function injects the language and from what I can see from doing searches it can be used to do other things.  The question is how do you access the function that injects the Attribute list.

@TIMO, Edmedia: If any one find solution without altering default.aspx.vb and also without any third party module or helper then please drop a line here. . . But as far as i know default.aspx.vb is the best way for it . . .

@Marcel you are right that it also injects the language, but AFAIK, it's not a "public function".

Yes your correct.  I looked into the default.spx and it seems to some extent that it is hard coded.  Its a shame as if the functionality was expanded out to allow custom attributes it would allow far greater designer flexibility.
