I have been customizing a repository and everything is perfect except the header.  I want to add some label to the header but when i do they never show up.

I add a tag [LABEL:Filter] to the header.html file and the Form.ascx file i added Filter.text.  But nothing shows.  How do i add stuff to the header?  I have read the manual and it shows it as an option to use the label tag.  I am using the latest beta version of repository 3.5.1  and i have DNN 5.6.

It's probably just a typo in your message, I'm assuming you're adding the resource string to the Form.ascx.resx file which resides in the App_LocalResources folder under the template you are using

So, if you're using the default template, you would add the resource string to 
/DesktopModules/Repository/Templates/default/App_LocalResources/Form.ascx.resx

And the resource key is case-sensitive, so for [LABEL:Filter], make sure the resource key you add is Filter.Text
