Preexisting portals/sites after upgrade.  if you examine page settings->Advanced Click on File and examine the File Location option directories listed do no match the portal folder's folder contents.  It appears to be the _default folder's contents in the portals directory.  File Location everywhere in the portal is incorrect.  I manage multiple DotNetNuke installs and this only happened to one install.

Have you tried to clear the cache and restart application after?
